We are on a TeamViewer trial at the moment. We have several companies which means we'd likely end up with multiple groups. Now does that require multiple MSIs or is there a way we can use one MSI and an XML file?

One way to accomplish this would be with multiple MSI files, but you would not need to download each one separately.
As shown in the manual the "-idcxxxxxx" that you place in the name of the MSI determines which host is used. So if you create multiple hosts, each going into a different group, you can just place a different IDC on the file depending on where you want it to go.
Option two is to simply have all the installs go into one group (Let's call this "New Devices"). Roll out the MSI to one location, then grab all the devices added and move them to the correct group. Now roll out the MSI to a new location, grab, move and repeat.
